He gives multiple different possible locations for Misty Lake/SDM for example; including the SDM being on an island in the Misty Lake. The heroine in SA does traverse a long distance underground  from the Hakurei Shrine geyser to get there anyway. Plus the control center is related to the geyser itself in name only, really.
